here is more detail, just in case anyone else runs into this.

The culprit folder was

Flagged{
        /flag:unread/*"%INBOX:\"me@work\"/clear@imap.somemail.com:993!","%\"otherbox\":\"me@home\"/clear@imap.someothermail.com:993!" "Unread work"
	...
}

Appartently, there was a change in the way quoting is handled: I had to take the quoting
one level down to:

Flagged{
        /flag:unread/*%INBOX:"me@work"/clear@imap.somemail.com:993!,%"otherbox":"me@home"/clear@imap.someothermail.com:993! "Unread work"
	...
}
