Not 100% sure but they do basically the same, but
wl-fldmgr-make-filter operates in Folder mode and wl-summary-virtual
in Summary mode.

"Can't change access group" gives a clue about the difference: If you
create in filter in Folder mode WL takes into account that the folder
might be an access group (subscribed subfolders, an abstract folder so
to speak) and tries to apply the filter to all subfolders.

Additionally it not just enters the desired filter folder but creates
a folder definition in your .folders file.
